Well little on that Inspected Passenger Vessel worked. I know it was common to disregard the high water alarms.

do you have a crossover for the shafts? does it do the same thing with both engines running? maybe picking up air from one side and pulling it through to the running side

Its a bit of a stretch, but is there any chance you recently r&r'd your heat exchangers and installed the end plate upside down? That would put the barbed fitting that supplies the water to the dripless at the top of the fitting. If the housing isn't completely filled with raw water, air could be pushed through the line.
