Amtrack Acela and LIRR. Well, maybe not the best way, but possibly the cheapest and least aggravating.
Other possible option is a Southwest flight to LI MacArthur.

It s easier (and cheaper) to fly to Nassau from the northeast than Gtown, from Nassau there are a number of flights from Nassau to the various islands
To Gtown, which would put you closer to LI you usually have to connect in south Florida...
