Got my rebuilt hydreco pumps installed, oil, filters changed and screens cleaned. Filled up to about 2 inches above full on dip stick ran for about 5 minutes stopped checked oil filled to about 1 inch above full which is where I have always run. Low pressure on one , almost no pressure on the other. Let the engine warm up and oil was below low while running at idle so added more oil as I did pressures started to rise. Got one side up to 130 shifts fine, the other side kept talking oil, finally got pressure and shifts fine. When cooled down oil levels are about 2 inches above full on dip stick. When I ran again one tran. Oil about 1/4 below low mark with engine warm, pressure ok. Question should I keep filling until full when warm and running and ignore the level when cold or???

Ignore the cold readings. Readings should be warm and with the engine at idle
 
It's burping air keep filling.
 
After you get them filled to the full line at operating temperature at idle, let it cool and then score a new fill line on the dipsticks with a metal file so that you can check them cold.

My cold readings have never been consistent have yours?

I recommend the 5 min check be moved out to 20 min. The trans cooler not only prevents over temp, but also assists in raising trans fluid temp from cold to proper operating temp. The engine coolant needs to be up to temp for the trans to be at proper operating temp where the level is checked/set. Our boat won't get past 130 when idling in neutral so I put it in forward while docked to get to 160 after fluid changes.

Have you marked a cold fill level? I've never had any problem.
