I took on more water than I want to last fall as a result of the housing of my scuppers being cracked from old age. The incoming water went directly to the bilge. I removed them (they're flanged at the stern side and extend through the stern to a cap like piece that is more or less 5200'd (verb) to the inside of the stern. I don't think they can be fixed but I'll try with my limited technique with fiberglass and gelcoat.

I was wondering if the layers you see through the holes that the scupper housing is installed could be filled on with west system flush with the hole and then install an outer scupper w/hinge style as a replacement? Would sealing the layers cause a proble? Was the insert style scupper installed for a reason? Hopefully I'm describing this correctly.
 
The scupper hole in my 48 YF is finished with an interior ring, like a tube, with a small flange on the outside, sounds like yours..... It's just a finish piece.

I can't see how cracks in that would be able to let much water enter...but perhaps yours a quite a bit lower than mine...closer to water level....

My outer "seal" is just a flexible flap attached with a short piece of rubrail stainless over the scupper opening...don't know if thats original or not.

So if you have removed the interior finish piece, sure, just glass up the exposed scupper tube opening so it looks nice and doesn't admit water to the stern fiberglass around the scupper.
