removing just the glass or the whole frame?
 
yes both frame and glass
 
My yard removed the aft port frame and window over the summer. They had specific instructions to get it out in one piece to allow me to reinstall in the future. They pissed and moaned for two days, but finally got It out. They mentioned that Hatteras must have used 4 tubes of 5200 to secure it. Ended up using a thin bladed sawzall to cut through the glue, but had to be careful not to damage the gelcoat sides.

Bottom line, its a job, but can be done with some patience.

Why did we remove it? We put back to back flatscreen TV's in there for the salon and aft salon. Turned out great - but it was a lot of work.
 
I have used a Fein multi-tool with the offset flat blade to get under the frame and cut the caulk. If you tape the painted fiberglass surface first, you can get in there without scratching.
 
Ditto on Sky's method.

I use the fein to remove many things that have been bedded with a eurethane like 5200. I mask the area with multiple layers of low stick tape like 3M blue or Bullfrog first.

I would stay away from a sawzall personally, in favor of a fein or some similar vibration tool.
 
Here's a guy that made a video about removing and installing windows boatwindwoframes.com. I've never installed any of his windows but I have seen them and they are nice. Buzz
