I like the South Street Seaport. The bark Peking is there, last of the steel square riggers that regularly rounded Cape Horn. Be sure to see Capt. Irving Johnson's (the famous skipper of Yankee, who took college-aged kids around the world for any years) black and white movie film of his trip around Cape Horn in the early 1930s. This is the actual ship--you will see this huge vessel totally under water in storms! Unbelievable what those old sailors did!
Aircraft Carrier Intrepid is a museum on the Hudson now. Many great aircraft including the SR-71 Blackbird. There was some tie-in (maybe free?) with the Circle Line around Manhattan get-on-and-off at will boats. After an afternoon on the carrier we were pretty tired, so took a round-trip with them. The nicest crew! Just sit down and enjoy. At first I thought it sounded corny, but we had an excellent time.
We also happened upon the J. P. Morgan Library Museum, also worth a visit.

Going for a cruise at night is a must if you're staying at Liberty Landing. The debris gets bad after a heavy rain or storm. If you stay closer to the shore line and out of the middle, you'll avoid much of it. I find the stretch from the Verrazano bridge to lower Manhattan is the worse for debris. A ride up the East river at night is breath taking. If you do the East River day or night, go at least as far as Roosevelt Island. Go slow and enjoy the view. I've done it countless times at night. Only time I hit anything was when someone else was running the boat and It was during the day just North of the VZ
